The color lights indicated the train destination.  The Suburban Timetables had a note on each cover to let passengers know what track their train would be on.  It made it real easy to exit the ferry or PATH areas and walk along the concourse looking for your train without having to reference a departure board.  The Lackawanna commuters need not know the track their train was departing on just the colored lights.  Someone else with access to PTTs will fill you on what colorsmeant what trains.
